How can a shooting file target a back rank of a mixed file 1/2 armored 1/2 protected ?  does it have to behind flank or will angle from front work as well ?

Has to be entirely behind the flank.
And if sinde 1BW has to shoot the one most covering the front.
(clear in the compendium).

How about if the front rank is in combat and the back rank is not contributing? Can a TUG that is to the side but not behind the flank then shoot the back rank?

That's different front rank is not now a valid target.
